As well as the Clear Gems that will be collected along your journey through time to defeat Dr. Cortex for the third time, you will also need to recover the gemstones known as the Coloured Gems with their magical properties. They are five of them in total in Crash Bandicoot 3 Warped and can be collected by completing certain objectives in the level where the gem resides.
Like the second game, it is not necessary to complete these tasks without losing a life. Below is the list of each coloured gem and their location within the third Crash title as part of the Crash Bandicoot N’Sane Trilogy.

| Blue Gem | Level 20: Tomb Wader | Complete the Death Route. |
| Green Gem | Level 7: Hang Em High | Earn 10 Relics to unlock the portal to a secret area inside the level inside the Secret Warp Room, which can be accessed with a platform at the centre of the hub. At the end of the route, you will find the gem. |
| Yellow Gem | Level 23: Flaming Passion | Complete the Death Route. |
| Red Gem | Level 12: Deep Trouble | Activate the grey Exclamation Box before the end of level portal, then backtrack to the area with the white outlined boxes. Swim through this new route to reach the gem. |
| Purple Gem | Level 13: High Time | Complete the Death Route. |
